Hi, I noticed that Tower Hill (Z1) to Stepney Green (Z2) costs 3.10 peak/3.00 off-peak which is the Z1-only fare according to the fare table https://oysterfares.com/information-pages/fares-guide-tables/. Does anybody know why?

Yes. Take a look at the longer reads section where it talks about special short hop fares in zones 1-2.
